The 5gbps is for the USB Type C 3.0 main connector (where the main cord connects). So, if your connecting the device to a computer with the main cord and transferring data between the computer and a micro SD card for example, you have a 5gbps speed capacity. The 480mbps is for the USB Type A 2.0 port (The full size USB port). In this case you may be using the main cord to connect to a computer, but are transferring between the computer and a USB stick connected to the USB Type A port. In this case you will be limited by the slowest speed in the chain, which would be the USB Type A port at 480mbps. So the speed capacity all depends on which port (and other devices, etc.) you are using. Whenever using multiple devices, ports, cords, media, etc. your speed limit will always be the slowest device in the chain which causes a bottle neck in the data transfer.
