Does the largest open area, bottom right when looking at the photo, hold the large pokemon gx cards? will those fit in that area if you lay them flat?

The bottom right area is a flat space that is about 2 standard Pokémon cards wide and 1.5 standard Pokémon cards long. I tried to google the dimensions of the card you specified but was unsuccessful, so I hope this description helps.

About how many cards fit in each cell?

Depending on the thickness/brand/theme for instance, pokemon cards are much thinner then Panini and topps sports just as if you were going to be sorting thick Jersey cards etc... but there are also different size pockets where as there also are 4 upper right corner box type pockets. Roughly 70+ pokemon and 65+ standard sports. Hope that's not confusing and answers what you needed to know and I do recommend as it is very convenient in many ways!

Would this fit Firefly cards?

I believe Firefly cards run 2.5" x 3.5" which would make them the same size as MTG cards which is what I use this for, so yes.
